Cross species transfiguration becomes more difficult the further away from the original genus the change is due to invoke. 
For example, transfiguring an owl into a raven is a much simpler task than transfiguring an owl into a fish. 

Additionally, the elementary nature of the transition, air to water also adds an additional complexity.  Some animals that are not of the same genus as the original may share elemental types and therefore not present the complexity of an elemental transition. 

The last and most complex barrier to be overcome is if the transition is from a non-magical animal to a magical one.  The complexity of this depends on how far you want the transformation to extend, appearance only is much more easily be achieved than a true magical transformation.  If for example the transition is between an owl to a fwooper and you only wish the feathers to appear in the colour and style of fwooper feathers, but the eggs of the fwooper would appear as owl eggs and the sound it emits would not be that of a fwooper and it's song will not cause insanity.  Such spells have been employed by those who wish for the beauty of a fwooper in the home without the danger. 

The spells required to imbue the magical creature with the powers of the original are at level of complexity that are achieved by only the most powerful practitioners.  These spells allow the magical abiliities as well as the appearance to be achieved.
